Abstract

Large scale analysis on potential gene regulatory elements can now be performed on large sets of long sequences. The novel program 'tracker' - designed for this purpose - is currently the only method that provides sufficient quantitative data on non-coding sequence evolution to perform statistical analysis and phylogenetic reconstructions relying on the distribution of footprints over input sequences. We will briefly introduce the 'tracker' algorithm, compare the performance of our novel method with other available programs and discuss applications to the evolution of the developmental gene cluster HoxA and the evolution of footprints after cluster duplication.
